For us, we use Team Foundation for version control and just export all of our channels and load them into TF. Since all of the channels are exported in XML format, you should be able to use just about anything for version control.

We also have a DEV and PROD Mirth Connect instance. We check-out the channel from TF, only develop/test on the DEV, and move the channel to PROD when we are sure it works, and then check it back into TF when done.
